It's a bug, the product is new it will be resolved. I have tested on my end and confirmed you are right. I have a workaround for you, change your arcane tradition to any other school, add Animate Dead to your spellbook and then change back to Necromancy.
@filcat can we get this flagged as bug? I believe this is because the level 6 feature gives you animate dead spell if you don't have it but it doesn't actually show up and you cannot search for the spell.
Also when you convert the character to a character sheet, only prepared spells are showing in the spell list. That's wrong you have a prepared spell icon to show what is and what is not prepared
Yes a workaround would be, add the spell when you are at 5th level and then level up (or as JRedmond suggested). I now this is not optimal, but the staff will go through a review of the bugs soon.

This tool has been in full release for three weeks now, so it is a pretty young product. And yes there are several bugs, the staff will review those soon.
I noticed the same problem when I created a level 7 necromancy wizard recently. Once you get that level 6 necromancer ability that says you get the Animate Dead spell for free, somehow that seems to prevent the spell from showing up either in your spell book or the spell listing, so you can't add it to your spell book. I was able to work around it by demoting my wizard to level 1. Animate Dead then appeared in the spell listing. I added it to my spell book, re-promoted my wizard back to level 7 and everything was fine. It's a bit annoying until you figure out what's gong on, but it's easily remedied.

I know that the staff will revisit the export function, but I don't know the scheduling.
Is this tool on full release? as I've only just started playing around with it, and already two bugs
