I'm new to DnDBeyond so maybe it's obvious but I can't find it.
malachite or opal for example I can see them in the DMG but my players found some and I wanted them to add it but we couldn't find them anywhere. Under currency I only see coins (gold, silvers, copper, etc.) I didn't see it under adding items either, we searched for gems and exact name of gems but no luck. It's probably obvious but I couldn't find it.
Gems aren't currency - your players can list them on their characters under the equipment area of the character sheet under the "other possessions" section.
Most characters wouldn't know the exact market value of specific gems and, depending on the campaign, the value of specific gems may vary by region as well.
These items retain their full value in the marketplace, and you can either trade them in for coin or use them as currency for other transactions. For exceptionally valuable treasures, the DM might require you to find a buyer in a large town or larger community first.
Sure, but it doesn't mean that a character automatically knows how much each of those gems is worth - that is up to the DM to make a call on.
If I am running a module, I'll just tell the players what the loot is and the gp value of it, straight out of the module. If it's my own campaign I'm running, I'll usually put fewer such objects in and the characters will need relevant skills to work out the value.
From a practical sense - there are so many different gems and treasures that it's just not practical to include them all within a currency section - the best solution remains as I advised - just use the other possessions section to list them, until such time as they are traded (whether as currency or not) or used.
Thanks everyone. We did end up just adding it the other possession section which I thought was an interim solution but it seems that's where it belonged all along. I figured since some of gems with their value are listed in the DMG at least some would be listed in DnD Beyond. We'll continue to keep it under other possessions. Again totally new to DnDBeyond but not D&D, I've been playing since 87. I can't wait for what they plan to add to DnDBeyond I'm looking forward to tools for the DMs.
In the homebrew world I’m running, I use gems as a placeholder for larger sums of money beyond plat. They have a standard value accepted across the world.
Rather than using the possessions area, I just have the players manage their money using the coin value section. There is a mutual understanding that they aren’t carrying around 15k worth of coins in sacks with money signs on them, instead they sometimes trade in gems for bigger purchases.
You could always put out a feature request for custom wealth options and see if other people in the community are interested. If enough people want it and it’s feasible from a technological perspective, the devs have shown that they are dedicated to implementing new things that the community wants.
In my experience, DDB is very much for the community, by the community (most of the devs play as well).

This is what I do, basically. I just tell them GP value of everything and they just record that, with the understanding that some of it is in gems or whatever and they're not carrying around 4 garbage bags full of coins each.
What about adding weight values to gems? If I add it under "other possessions" then it doesn't seem like I'm able to add weight to the items.
Gems typically don't have much weight, so it doesn't really matter. The problem I have with the "Other possessions" field is that it doesn't print on the printed sheet. Some of my players don't have the necessary gear to use the online version of their characters and have to use the printed sheet.
I'm currently considering having characters add these items as custom items in their inventory. This provides the possibility to add not only the value but also the weight if necessary. It is also likely to show up on the printed sheet too.
Found gems by their specific names under Equipment->click red box "Manage Equipment"->add item-> "other gear" and just had to scroll down until I found the names of the gems.

Thanks for the update. I remember looking for these about two months ago and basically had to edit and add them on my own. This is a nice little update.

So where are they to add to your characters?
