If One square = 5 feet, shouldn’t the player tokens sizes allow for 3 tokens per square depending on race?

If you look at the optional rule for Grids in the PHB, just after the Squeezing into a Smaller Space section, you can get some more basic info on how the Grid System works.
Additionally, the reason that players are shown as five feet wide for their tokens, is because for most players, this is their melee attack reach, so if someone or something is touching your token, you know they are 'in reach' of your melee attacks.
As far as being in the same square as another player, you can do this and even move through the square with no penalty as this is non-hostile space per the Moving Around Other Creatures rule from the PHB.

As a DM you can go into the "Extras" on the character sheet and add in animals and pets and summons. One of them is Wildshapes and you can add the animals your druid often turns into.

Is that possible in the online map?
There is currently no way to change a tokens size on the fly, i think. You have to make a seperate token for the druid when he turns large.
I can set token size on maps I upload, but I cannot find a way to si e tokens for the adventure maps I.e. icespire peak maps

All PC species are small or medium by default, which equals one 5ft grid square. I'm not sure where you're getting 3 per square from
Also you're not setting token size when you upload the maps, you're setting map size. A token is used as a scale reference
