I know the old-school way my DM once proposed. He had two gates, the exit of one being just a few feet above the entrance to another, which exited above the entrance to the first. He dropped some incredibly strong material into the top gate and let it fall through for a while, gaining (as he called it) ridiculous speed and kinetic energy, the ended the bottom gate and let the material hit the ground. Boom, city-wide nuke.
Definitely would not work today, but it was a cool idea back then.
gate in a couple of nightwalkers (would take an extreme amount of planning, but for a determined BBEG...) and have them go for a stroll around the city. 95% of the population would be dead the moment they got within 30 feet of the thing.
For sheer destruction, probably still gate, but target an alkilith in a secret area, and just wait...

I think the clerics or wizards in Waterdeep would deal with nightwalkers on round 1.
You just use the cantrip mold earth to move that one five-foot patch of subterranean soil that ends up supporting all of the distributed weight of the city. You know, like pulling that one Jenga block that brings the whole tower down.

One casting? Or one spell? I don't think any single casting of anything could make a noticable impact on Waterdeep - there are enough high level casters to negate any such thing all but instantly. But one spell, cast enough times, could overwhelp any attempt to counter it. Would be easier in 3.5, I guess - contagion would work, or create undead. Anything that potentially spreads faster than the ability to counter. So you'd need a near-infinite supply of scrolls, and a large number of low level casters, and just animate every graveyard into spawn creating undead.
But I suppose the question really is .. one casting. I doubt that can be done. But anyways: You cannot just vanish Waterdeep, but you can potentially force the city to expend all it's spell slots or turn undead attempts, and then - maybe - win. You still need to be able to keep doing it on day 2, 3 and onwards.

There's no one spell that can directly destroy Waterdeep if anyone is bothering to defend it; all the options are either too small an area or take too long (allowing someone to neutralize them). You might be able to do so indirectly (you do something that causes someone or something else to do it), such as by starting a war.

I would have to go with Earthquake cast under the city at multiple places causing a massive sinkhole to swallow the city.
