Paren heads up the inner ladder to try and get at the nest. "Going to burn the nest, see if that won't bring them back into proper fighting range." 

When Paren pulls down the ladder, a hatch opens.  It is completely blocked by dried mud and sticks.  You will have to break through it to get to the more burnable parts of the nest.

"Okey!" Elhanna replay, "Just tell me what to do and I will help you how ever I can!"

Is the foolhardy Twitch awake enough to tell the crews to get shooting at the birds?

I think they already are, a few shots have been made from ballistae.

Twitch is pulled aboard and Helga heals the heck out of her. You can see that all three ballistas are being manned.

With no more backup, and the ballista bolts and harpoons whistling around, Red-Green gives a shriek or rage and attacks Si'Juul one last time, attempting to grapple. (If hit, save vs either DC12 str or DC15 dex to avoid being seized in her claws.)

Attack: 15 Damage: 4

Attack: 17 Damage: 5

After attacking, Red-Green will retreat from the ballistas toward the nest.

The big ballista fires: Attack: 19 Damage: 14

The two smaller ballistas fire, barely within their furthest range:

Attack: 22 Damage: 10

Attack: 24 Damage: 12

(Were those rolls with disadvantage? If so, holy crap!)

Paren, there is a solid blockage of dried mud and sticks in front of you, how do you want to proceed?  The sticks will burn, but there is a lot of mud in the way.

With the bird now retreating, Si'Juul will let out a piercing avian screech towards it. Then make his way into the mobius, looking for Helga the Cleric, letting my quite visibly wounded body speak for itself.

(Down to 1hp. :P)

You break out of the claws as she flies away!

Paren begins to pull away at the mud until he finds something that can burn. He then takes his tinderbox and lights it. 

It takes some doing, but the sticks start to smolder...

Elhanna say a quick prayer to Mishakel and cast guidance on Paren for +1d4 to ability checks if needed And is helping so does that stack advantage as well? 

Twitch can't believe how stupid she's been, and seeing Si'Juul come near, pushes Helga away, indicating that Si'Juul will need her attention now, and that she'll be fine.

As soon as she's able, she will try to get working on one of the ballista bolts, attaching a weighted net to it. Once she is finished, she will load the bolt to the largest ballista and try aiming it at the fleeing bird. Her intent is to strike the bird with the bolt and have it be entangled by the net and brought down as a result.

What should I be rolling?

Helga quickly flings heals at Si'Juul as he dives recklessly to the deck! (He has wings to break his fall, unlike poor cliff-diving Twitch.)In a few minutes, he is back in one piece again.

Twitch puts together a makeshift bird-catcher. You have proficiency with crossbows, so I believe firing the ballista will give you a +4 to hit and +2 damage, but disadvantage because Red-Green is back in the long range. (Big ballista does 3d10 base damage.)

With Elhanna fanning the flames, the nest starts burning even more rapidly! (No roll is necessary, but Paren would find it difficult to light with just his tinderbox...I have taken the liberty of subtracting one of your torches to torch the nest with.)

 Red-Green sees a faint plume of smoke rising form the nest and rushes back toward the tower at top speed.
