So I'm starting to think of storage for my minis...do you have a case or something to store them and to keep them safe? Currently opmine are on a shelf, but they'll soon be too many...I was wondering if you had any suggestions for boxes or something?

If you're not willing or able to to discuss in good faith, then don't be surprised if I don't respond, there are better things in life for me to do than humour you. This signature is that response.
As one of said wargaming people, I will second this option.
They're easy and inexpensive to build compared to bespoke miniature cases, allow for dynamically posed minis that foam and other traditional storage options tend to cause issues with, and depending on the size of container you go with, can be easily expanded as needed.
The minis I create sometimes have writing underneath naming them, I'm not sure if I can get magnets that will fit inside the hollow of the base while allowing the text to be read (I get STLs from HeroForge, if that's any help in visualising the situation). I also use MZ4250 sometimes to get some of the enemies, and he doesn't have hollows at all (just a flat base). I think it would look a bit odd with a magnet stuck to the bottom. I mention this because that sounds like a great idea, are there solutions to the problems I've mentioned?

If they're flat (like resin bases) you can drill a small hole and put a rare earth magnet in there. If they're more like the plastic Warlord bases or MDF, then you can punch out 1 inch circles from magnetic sheet that works well for plastic and resin minis.
In either case you should be able to write on the bottom of the base like that.
That might work for the MZ4250, they're flat, solid, and thick. I could theoretically drill into them. The HeroForge ones are pretty thin, though. The base is flat on top with a concave cup underneath (so it arches away from the table top as you go from the edge to the centre). The writing is part of the print, so I didn't want to cover them. The base is too thin to be drilling or doing any kind of digging through. A really thin ring maget that could hug the lip while leaving the text visible. Unfortunately, I haven't seen anything that would work like that - although I'm unsure of where to look, particularly. I've thought of magnetic paint, but the reviews I've seen are inconsistent as to whether it would be strong enough - and at that price, I'm reluctant to experiment. Particularly since a failure could damage the mini.

I know this is an old post, but I wanted to add that one option I often use is pistol cases. They have great storage capacity and a nice soft non-damaging foam that will hold your minis in place without harming them.

I use fishing tackle boxes with adjustable spaces
I just use egg cartons.
I have a weird sense of humor.
I also make maps.(That's a link)
A lot of wargaming mini collectors go for magnetized storage boxes. There's a lot of instruction videos on how to make them on YouTube.

How do you deal with magnetising the minis?

Depends on the bases, honestly.

I think the magnetic sheet should work well for that. You'll just have to get a way to punch the circle into a ring instead of just a circle.
