Zaius recognized the Dragonfly, and one of its features is that it's fast. She'd easily outrun your Hammerhead.
Geoffrey mentioned an "extraction team"—presumably the second group of hostiles the ship dropped off, now causing explosions—that was going to be getting "here".
Reginald elaborated that the plan was for them to be dropped in and steal one of the ships here—yours—to leave on.]

Would Erma know a piece that can be removed to make the ship inoperable? So that even if whoever boards it then they wouldn't be able to fly it?
[Like some kind of fantasy distributor cap? Probably not something that could be removed per se, other than the whole spelljamming helm; but you could scuff up/alter/otherwise mess with some of the magical runes surrounding the helm that 'connect' it to the ship so that it would take quite some time to fix them up again before the ship would be flyable.]
Zaius watches the ship shrink in the distance and spits on the deck. “Nevermind, we will never catch them, they have more speed than the Foundling.” He looks to the others. “The Giff did say that the team would use this as an escape vessel. But I don’t feel much like waiting for them to get here. Let’s head for the explosion and see if we can’t upset their plans some more. What do you say?” Zaius leaps from the ship’s deck back onto the dock. (If there are no objections, he will start to sprint toward the crew quarters, watching for trouble along the way.)

A half dozen dead bodies litter the hallway floor. Coming toward you, obscured by the smoke, are two gaunt figures in armor. One clutches a greatsword, while the other drags a struggling, badly wounded Miken Haverstance.

Now let go of him.” Zaius takes a deep breath, gathering himself for the fight ahead (Second Wind for 10. hp). He rushes forward thirty feet and throws a dagger toward the nearest Githyanki.

Roy's ballista fires a shot that just barely misses the first githyanki, then Zaius moves up and flings a dagger that lodges in the man's shoulder.
The githyanki just reaches up and plucks out the dagger and throws it right back as Zaius, before moving forward to slash at the hadozee with his greatsword. [#1 dagger vs Zaius: 24 for 6 piercing damage #1 greatsword vs Zaius: 24 for 20 slashing damage plus 10 psychic damage]
The second simply adjusts his grip on the struggling young wizard, waiting for her companion to finish you off. [#2 Athletics: 19]

She'll follow this up by casting Healing Word on Zaius as well, for an additional 11 health.

He feints with his scimitar to pull its attention away and then brings it in an upward slash against the creatures belly.

However, before Roy can act, you all hear a faint clinking sound; one of the bodies littering the corridor was a giff, evidently another of the attackers, and was still clutching in his hand one of the explosive cylinders you remember Geoffrey using against you. As if in slow motion, everyone in the passage turns to watch as the grenade falls from the dead hand and rolls several feet toward you before coming to a stop in the middle of the space, between the two githyanki. You're just about to breathe a sigh of relief… and then it explodes! [Everyone in a 20' radius, so that's going to be both githyanki, Miken, and Zaius, need to make a DC 17 Dex save, taking 18 force damage on a failure or 9 on a success. Githyanki saves: #1 11, #2 19 Mike save: 17]

Erma hesitates a moment, but then takes off as well.
If there's a ladder or walkway or something else that lets people get on and off the Foundling, she'll take a moment to remove it and throw it aside.
