Custom origin applies to subraces. So you can change the +1 INT to CHA unless you already changed the dwarf's +2 CON to it.
Custom origin doesn't effect spellcasting traits though. So you still cast alarm, mage armor, and arcane lock with intelligence. None of these spells scale off ability score though, so doesn't matter.

Yea DJX is correct, nothing in the optional rules allows you to change what you use as your spellcasting ability.
