In the description, it states: When you attack with that weapon, you can use your Charisma modifier, instead of Strength or Dexterity, for the attack and damage rolls. This benefit lasts until you finish a long rest. If you later gain the Pact of the Blade feature, this benefit extends to every pact weapon you conjure with that feature, no matter the weapon’s type.so do you now get to add a damage mod to your 2 handed pact weapon?
All weapon damage rolls include a modifier based on one of your attributes. You use the same ability modifier for damage that you do for the attack roll (if you are adding your STR mod to your attack roll, you are also adding it to your damage roll) - for most weapons and situations that is Strength but there are exceptions.
For instance, weapons with the finesse property allow you to use Dexterity instead.
Other special abilities can allow the use of other attribute modifiers - such as in the in the case we are discussing, where you are allowed, when using your pact weapon, to use your Charisma modifier instead of your Strength modifier, which you would normally use with a greatsword. As the text indicates, you replace STR with CHA for both the attack roll and damage roll modifiers.
Is there a way to program in multiple ability mods? I'm not seeing it as an option anywhere in the homebrew subclass or item settings.
I have a cleric of avalon, and the Divine Justice (8th lvl feature) is:
Divine Justice Beginning at 8th level, add your Wisdom modifier to all melee and ranged attack damage.
So that would go on top of STR/DEX for damage only. Any thoughts on how to make this happen besides making custom weapons for my player to include a bonus magic damage mod that equals his wisdom modifier manually?

Right now, you can manually customize weapons in the "Attacks" section of the character sheet. First, you must equip the weapon, then when you click on it in the "Attack" section, there will be the "Customize" button at the top of the drop-down menu. In that section, you can manually input bonuses, overrides, and other things for your weapons. I'm hoping in the character sheet revamp this system is expanded a bit more and activated on all items.

Yes, you add your CHA modifier instead of your STR modifier, when using a 2 handed pact weapon with this feature.
I mean that since a greatsword doesn't have a damage mod do you get to add on to it if it's your summoned weapon?
You always add your ability modifier to your weapon attack's damage roll unless a rule tells you otherwise. Greatswords are no exception.

If you ever get the Lifedrinker invocation, you can add it again!
