I created a Warforge Wizard recently, and my DM says that my warforge's racial ability, Integrated Protection (+1 to AC) doesn't stack with Mage Armor when it's cast. According to the write up for Integrated Protection: "Your body has built-in defensive layers, which can be enhanced with armor: You gain a +1 bonus to Armor Class." Does he only get the +1 bonus to AC if my Warforge character is wearing Armor, or does he get it all the time? Does the +1 Bonus to AC stack with Mage Armor?
I think your DM might be getting it confused with the natural armors that many races have that give an alternative AC calculation. You can only use 1 AC calculation, and Mage armor is one. Integrated protection is not, it is a bonus. Bonuses stack.
Your DM might also be Confused because the same trait, integrated protection, Is used by warforged to install armor. And that side of it would not stack with mage armor, obviously, as it's just a means of donning armor. And the older version of warforged having armor plating that worked functionally similarly but was more awkward in both wording and practice.

It is supposed to. It is a free +1 to AC, no different from shield, shield of faith, ring of protection,or a shield, etc in function.

Yes. A Warforged Wizard using Mage Armor has an AC of 14+Dex.
Mage Armor as an armor class calculation like armor (sets AC to x-value + Dex and/or shield).
Any feature that grants +x to AC that doesn't describe a requirement stacks with whichever AC calculation is being used.
