So the rangers companion adds your proficiency scores to certain rolls that it makes.
However all monsters have a base proficiency outlined in the Monster Manual that is based off their CR.
So my question is this, does your preficiency "replace" the beasts CR assigned proficiency, OR does it use both its own and your proficiencies added together (for example when rolling to hit)
The Ranger's proficiency bonus does not replace the beast's. You simply add the Ranger's proficiency to whatever number you see in the stats block on AC, saving throws (if any), skills, attack bonus and damage roll.

It may also be important to note that certain creatures have additional damaging effects on their attacks, usually poisons. If the additional damage effect is separated by a saving throw caused by the hit, it’s a seperate damage roll that also benefits from the proficiency bonus.
the reasoning is that since it’s a different damage roll, and the ranger feature doesn’t specify further limits of per turn/round/or hit, it gains the bonus. Its basically for the same reason that those damages aren’t effected by crits.
I’ll also add that Mage Armor via a Feat or sneaky Multiclass combinations, is extremely effective on high-Dex animals. Upwards of 24 AC on lots of animals at level 20.

The only thing not added is Prof bonus to attack and damage rolls. The rest are added automatically (AC, Saves and Skills)

I just wished they would auto calculate for the attack and damage rolls to just not have one more thing to keep track of.

this is why the giant poisonous snake is so good.
