Web is a 20 foot cube, Stinking Cloud is a 40 foot diameter sphere. That's a huge difference. Plus if you fail your save for Web you can stay there and cast spells or make ranged attacks at disadvantage while if you fail your save for Stinking Cloud your entire action is spent coughing and retching.
Stinking Cloud is more powerful than Web and it also covers a much bigger area of effect.
Web uses DEX and/or STR saves, both of which are going to be higher for the majority of the classes. Stinking Clouds uses CON which is generally average for the majority of the classes.
Web causes the condition Restrained. The Restrained creature can still attack, cast spells, or perform other actions, but cannot move until they break free. Stinking Cloud causes the creature to lose their turn.
Web can be destroyed with Fire to cause extra damage for one round. Stinking Cloud causes the area to be heavily obscured for it's entire duration, unless a wind causes it to move.
Web covers a 20 ft cube area, potentially covering walls and ceiling that you can see. Stinking Cloud covers a 40ft sphere and goes around corners.
Seems to me it's a matter of tactics and strategy, neither is better than the other, they just serve different purposes. As well, they're not "the same" if you look at those mechanical differences.

There are stronger negative conditions from Stinking Cloud, a saving throw that is generally harder to resist, and roughly twice the area of effect in comparison to Web.
Assuming both are cast indoors; a mundane item (torch) can remove Web from being in play, where as a spell (Gust of Wind) is required to remove the spell. So they both suffer from being able to be removed with little effort, however Gust of Wind must be readied, which is not very often, whereas a torch is almost always present in a character's pack.
Pointing out that Undead are immune to Stinking Cloud doesn't really have much bearing on the differences between the two spells. I could list about a dozen creatures that are immune to Stinking Cloud, as well as quite a few that are not affected by Web. There's always going to be some creature that is not affected by a particular spell for some reason.
I'm still not seeing a point that indicates that it should be anywhere but where it is.
My guess is the original poster is trying to convince his DM to let him turn Stinking Cloud into a 2nd level spell by glossing over how much more powerful it is than Web is.
Could it be ignited based in that methane is flamable? or is more arcane based making it imposible?
I tend to think of stinking cloud as more like tear gas than anything explosive; if it could be ignited it would say so.
For the OP's question, personally I think the spell justifies being 3rd-level purely because it combos extremely well; get another party member to throw down black tentacles or similar in the same area and you've got yourself one hell of a nasty trap, as choking enemies can't use their action to even attempt escape, and with multiple saving throws involved the chances of weakening an enemy are increased.

What gave you the idea that it's made of methane? Methane isn't yellow - in fact, it's completely transparent, the opposite of stinking cloud. Methane is also completely odorless, so it's not "stinking", and your lungs will ignore it, so it's not nauseating and won't have any of the secondary effects of the spell (the Con save to avoid retching and reeling). All methane will do to you is make you suffocate, because you can't breathe it.

I don’t think so, but web can be ignited (web and fireball is a great combo)

Hollow unbreakable arrows are the most OP common magic item, and my current method of coming up with insane combat shenanigans.
if you make a steel pipe with one end closed and a nozzle on the other, you can enlarge it, fill with any liquid, and then drop concentration, creating a high pressure squirt gun. (or a pipe bomb, depending if it holds)

Why is this a 3rd level spell. To me web does the same thing and can be used in conjunction with burning hands

web effects those who are immune to poison such as undead. I just find it hard to see its rationale that its as strong as a fireball.
and it prevents you from attacking those who are incapaciated becuase they are obscured. just dont think it should be 3rd level
Then don't learn it or use it and cast Fireball instead.

Web is equally an impediment to the skeletons your cleric sends in to finish the job. Stinking Cloud isn't.
