Spellcasting has problems with total cover. The general rules of spellcasting include the stipulation that you cannot target something behind total cover. Even spells that can penetrate barriers often have a restriction about some materials (such as Detect Thoughts).
Nothing that I recall, however, has such general limitation on other traits. Traits have self-contained limitations.
As such, the Paladin's Aura of Protection only requires a friendly creature and you being conscious as limitations. Same for the Aura of Courage. They would work for allies outside the box of the poor trapped paladin in your example.
Compare with the Aura of Conquest of Oath of Conquest: "the aura extends 10 feet from you in every direction, but not through total cover."

Why are you keeping your paladin in a box?
This is cruel and inhumane.
Paladins need space to run and plenty of fresh air. It is recommended you walk them at least 3 times a day (And allow the occasional short rest)
Is the pally named Rocket Racoon? If so, please keep him it the box for the safety of the Universe. :)
