I have a couple questions in how you are handling a player character that is playing a Aasimar Paladin. If he is wearing armor, can he fly with all the encumbrance? Also I am assuming the wings are magical that they sprout through the armor not in a way to do damage the armor but more like phasing through it?
They are specifically incorporeal, so yes they phase through the armor. And unlike other races with physical wings, it does not specify that you must have certain armor.
I'm assuming you mean a Protector Aasimar with the Radiant Soul feature (the wings of Fallen Aasimar are flightless).
The wings are incorporeal, so there is no reason they cannot be used through clothing and armour. Nothing in the feature talks about encumbrance, so normal carrying capacity rules apply.

It only lasts for 1 minute per day anyway.
