So I am playing a homebrew campaign, we are playing after level 20 and I was wondering if there was a way to change proficiency bonus score, because I would like to keep playing using dnd beyond as the set up is amazing. if anyone could help me that would be amazing, thank you in advance.
Proficiency bonus is such a central mechanic to the point that if you are changing it a pretty convincing argument can be made that you aren't really playing 5e D&D any more. DDB is a tool for playing D&D 5e.
we are still following the same mechanics just going beyond to 20th level, all other rules are being followed just wanted to increase the number as you can pretty much increase everything else manually.

I was showing you the item to show you that it could be done...
Just make a homebrew item (or feat) the same way the ioun stone was made and don't make it require attunement.
In fact, you should be able to make a homebrew copy of the ioun stone of mastery and remove the attunement requirement. Just make sure the hit the Save Changes button in the top section (Basic Information) when you are done, and be aware that you may need to wait 20 minutes or so for it to work its way all the way through the sub stem.
Hopefully at some point DDB will add post-20 functionality to the game. I like to have it known at my table too that character level cap is at least 24 rather than 20, so people don't have to feel that taking a multiclass dip or two to better round out their low to mid tier power levels is necessarily something that will prevent their character from being able to eventually achieve capstone in their actual/primary class.

I doubt they will. Going beyond level 20 is not even an optional rule (which there are many that will never be implemented) it is something completely homebrew. The game flat out tells you that 20 is the max, and since dndbeyond's priority is to make functionality for the base game (again, something which isn't even done completely/correctly) there's almost no way they would create an entirely new system so that people can go beyond 20 (Hehehe...) and into potential infinity.

D&D Beyond strives to support the official rules of D&D as laid out by Wizards of the Coast and as such it's exceedingly unlikely they'll ever add such functionality unless it's to support a feature released by WotC.

No you can't not at beyond you need to download a pdf of your character sheets and edit that manually.

You can do it with a magic item.
