So long story short, there's a homebrew long sword that my DM wants to do d6 and d8 damage instead of d8 and d10, and use our wisdom modifier for both types of attacks instead of using Dex and Str. Does anyone have some advice or tips as to how to make this work or happen in the creator? One alternative i know about is using a spear instead of a long sword as the base weapon the item is based on to give the d6 and d8 change, and then customize the weapon on the character sheet to adjust for difference between modifiers. However this is a weapon that will be passed between players (4) possibly quite often so i had wanted to make it a neat packaged item.
You can not set a weapon to use Wis instead of Dex/Str at this time. Your group will have to individually adjust the numbers on the character sheet to match their individual Wisdom scores each time they get it like you said.
One tip, I would recommend using a Quarterstaff instead of a Spear to get around any proficiency issues since pretty much every character class can use a Quarterstaff, but not necessarily a spear. Just change the damage type to slashing.
This option changes all magic item attack and damage rolls in the character sheet to take the highest ability score, not only the one from the item with the bonus. Is this intentionally?

The only way I can see to do this is add a Custom Action. Create a Weapon action and customize it to be everything you need.
The only limitation I've seen for Custom Actions built using this method is there is no way to apply a +1 or more bonus To Hit. You can set skill to use and make yourself proficient, add extra to the damage bonus, but not add a bonus to hit.
I tried to figure this out a few weeks back. My game I got a +1 club I'd use as my shillelagh and it broke the custom action I had made.
I made separate homebrew items for Shillelagh, for our 2 party members with access to it: Druid with a Staff of the Woodlands, and Bard with a Fochlucan Bandore (which gives 1 use of Shillelagh per day.)
For "Shillelagh of the Woodlands" I picked a weapon the Druid was proficient with that had a 1d8 damage die, did weapon modifiers to make sure it did Bludgeoning damage and fit the important features of a quarterstaff without being versatile, and added the modifier Bonus: Magic Item Attack With Wisdom.
For the Bard's Shillelagh drumstick :) I used a Greatclub (1d8), Ignore: 2-Handed, and Bonus: Magic Item Attack With Charisma.
In both cases, the weapon has weight set to 0, and they only equip it when Shillelagh is active, so that any other magic weapons keep the correct modifier most of the time.

As “that other guy,” I’d like to point out that the solution they described still technically doesn’t actually do the thing, it just pretends to do the thing. It’s a very useful and creative workaround to fake it. It still isn’t actually possible, just as I stated.

Bonus > Magic Item Attack With Constitution
Bonus > Magic Item Attack With Dexterity
Bonus > Magic Item Attack With Intelligence
Bonus > Magic Item Attack With Strength
Bonus > Magic Item Attack With Wisdom
It'll pick whichever stat is higher like the system currently does with Finesse.
That will only work for magical weapons. If you pick up any mundane weapons the bonus will not actually apply.
