Innate speed is equal to your walking speed. For example, of you have a 40ft Walking speed and have an innate flying speed, your flying speed is 40ft. Bonus speed simply adds the specified speed. Adding bonus speed to your walking speed will also affect any innate speed you have.
So, if I set a modifier in the racial traits of a homebrew race for Innate Speed (Walking) = 25, is that effectively the same as setting my base walking speed to 25? That seems to be the effective result, as far as I can tell, but there's no way to change the base speeds with a modifier.
When setting a race's speed, you wouldn't need to make it a modifier. When creating a race, one of the first options you have are the speeds, with the walking speed being the first one to show up. It allows you to make any of the speeds be anything from 1 to 1000.
I am experimenting with a race that can have different speeds depending on what race options you select in the builder. Setting Innate Speed seems to do the trick, but I don't know if that will have unintended effects down the line.
I'm not sure it actually matters, as any speed bonuses only seem to apply to total speed(s) anyway.
My understanding is that for every category of speed (walking, flying etc.) the character sheet picks the highest speed (race speed, or any Set modifiers) then applies any applicable bonuses or penalties to that.
I use the innate speeds personally, in case separate innate speed bonuses/penalties are added later and it might become relevant, but otherwise I don't think it really matters as either seems to work.
Hopefully someone else can second me on this, or provide any corrections/clarifications.

Then it would set the innate swimming speed at 30 regardless of the character’s walking speed.
I just created a homebrew magic item that sets innate swimming speed to 60, and when my test character attuned to that item, their swimming speed remained 35 (that's their base speed).
Things can get wonky some times with magic items. Re-save the item, wait a bit and then remove the item and add it back again. If it still doesn’t work then try the “Speed” modifier instead. Not all modifiers work properly in all applications, so it could be that modifier just doesn’t work properly on magic items.

So then if a creature has a Modifier: Set—>Subtype: Speed (Swimming)->Fixed Value: 30, instead if Innate Speed (Swimming), would it be affected by a monk's Unarmored Movement?
So if I'm reading this right, innate speed is just a baseline speed, and the other speed is bonus speed?
Also, is there a way to change speed if wearing something, like reduce speed if you wear certain armor?
