So is there no way to add a Way of Shadow Monks spells and cantrip after level three in the character builder? Doesn't show up as an option on the Class selection page like it would for a caster class.
Regarding adding spells to Monks. My Chakra feat adds spells to be used with an expenditure of 2 ki; also it adds a cantrip. These all seem to work just fine: they are blocked underneath a headline that explains the source of the spells and the rules how to use them. I would have expected that the class feature Shadow Arts is able to behave exactly in the same way; adding a box "Shadow Arts" to the spells section, explaining the rules of usage and links to the four spells + cantrip.

The deluxe character sheet revamp, which is expected sometime this month, should solve this problem.
