So, although you will indeed need to choose whether you use the Lizardfolk's Natural Armor or the Monk's Unarmored Defense, Martial Arts are a go regardless. :)
No, a Lizardfolk PC's Natural Armor feature is not the same as actually wearing a set of armor.
For instance, the Defense Fighting Style feature from various martial classes does not affect a Lizardfolk PC unless they actually put on a set of physical armor.

I think that the only time this ever got muddied was when Warforged were released. Tweets were issued about whether Composite Plating and Heavy Plating count as wearing armor (they do), and they might have raised some questions about whether all racial AC calculations similarly count as wearing armor (they don't, even the Tortle's). I'm expecting that the new Warforged release will be worded a little more explicitly to distinguish their armor modes from the Natural Armor features of other races.

According to the Sage Advice Compendium (v2.3, page 17):
"Is natural armor considered light armor?
No. Natural armor doesn’t fit into the categories of light, medium, and heavy armor, and when you have it, it isn’t considered to be an armor you’re wearing."
