The purpose of the mount could make a difference. War? Travel? Trade? Labor (herding/farming... in sand)? Racing? Entertainment?
Imagine a Stone Giant in an elaborate, showy outfit, doing a one-hand handstand on a mount to a roaring crowd at a Stone Giant circus.

Reminds me of a 1-shot where they were trying to determine what animal they should set loose. They had a bear. They decided to look for the only thing more dangerous than a bear: a bear on top of a bear. (There was one, but they opted for the giant goat, instead.)

You can take normal creatures and upscale them for use as mounts, have them be a strain specifically bred for use by the Giants (like the Roc comment above). F
With Stone Giants I could see larger Bullettes, maybe a type of summoned earth elemental (Core Hounds from WOW), giant worms (Dune style), burrowing insects (look up Mole Crickets and think BIGGER) giant beetles or maybe even just a breed of gigantic horse (Equine Titanicus).
Even if the Giants aren't directly riding the animals they could have a number of them pulling a vehicle (a bullette chariot would be cool).
I like some of the dino suggestions and I was thinking a giant rino until you added the bit about being in the desert. I can't even think of anything that large in the desert. I believe the desert favors small critters while the tundra favors large critters.
Remorhaz. Change it from Huge to Gargantuan and drop its cold immunity (maybe increase its strength and decrease its dexterity to represent the change in size) and you got yourself a beast of burden for desert giants.
Make an amped up Giant Centipede. Because who doesn't like that many legs?

A smaller than usual Stone Giant could ride a behir. Or a gigantic behir can be the mount of a regular Stone Giant.
You might also have it where each of the giant's feet is on the back of a different animal. So 2 gigantic centipedes or bulettes, for instance.
You could also consider the possibility of the giant riding inside the reanimated body of a creature like a Tarrasque, a T-rex or any of the creatures above. In this case, it would not so much be the giant using the creature as a mount; more like using the body of the creature as a suit of animated armor.

Typically, I'd use a dragon, but that's more for frost giants, who would ride white dragons. You could do something completely stupid and funny, like include a white dragon regardless. However, my advice to you would be a gorgon, because of the stone based petrification.
What kind of creature would a Giant use as a mount? in particular, they are stone giants who are living in the desert.
Ankylosaurus or Triceratops come to mind....
Since stone giants are Huge now, you'd want something Gargantuan (and suitable for the desert).
Brontosaurus or Purple Worm come to mind.
The details of a Roc talk about how they were originally created as mounts for giants, and some giants still tame and ride them.

anything that is gargantuan. I believe that the player's handbook says that a creature can ride another if the ridden creature is one size larger.
