I have two Dragonmark characters. The Medani character gets the +1d4 rolled on the two appropriate skills, but the Phiarlan comparable skill (Cunning Instinct) does not automatically add 1d4 to Performance and Stealth checks. I can't find a way to customize a roll to add a die.
Currently none of those additional dice get automatically rolled with the check by DDB. I assume you are using a 3rd party extension (such as Beyond20) which is automating the Mark of Detection’s Deductive Intuition for you.
