From the title, currently, the green Advantage icon does not display beside Investigation in the skill.
Attuning to the Stonespeaker Crystal grants the +5 to passive investigation, but it does not currently provide: - the green advantage icon beside the Investigation skill, and - it does not cause the Investigation skill to roll with advantage (unlike Sentinel Shield).
Same context, different problem. In my favor, this time. Stonespeaker grants me +5 to Passive Investigation, and I can't see any reason for that. As I toggle it on and off in Inventory, the +5 Passive Investigation toggles.
The only related thing I can think of is that I have the Observant feat, which already gives me +5 Passive Investigation, so this toggle is on top of that.
I agree that advantage is worth about +5, but I can't see any RAW to support modifying passive Investigation DC. It's a reasonable DM ruling, but I thought the DNDBeyond character sheets were based on RAW.

unless I’m misunderstanding you, you aren’t seeing it modify a DC (Difficulty Class), but about the modifier to a skill roll/ability check.

Thanks for the report - I've updated the Stonespeaker Crystal so that it correctly grants advantage to Investigation.
It may take a little while for the update to propagate through caching.

Advantage on a skill roll=+5 on a passive skills. So I think that is likely correct.
