I can confirm this happens with any creatures added to Extras. Your familiar still has the proficiency bonus (it's calculated automatically based on the creature's CR), but the Extras section doesn't display that proficiency bonus.
Showing the proficiency bonus in stat blocks is a relatively recent development from WotC, so it's probably just not been implemented yet for the Extras on DDB.

I was creating a Beast from Tome of Beasts vol. 1 (War Ostrich), so I could add it to my list of Wild Shape options on my Druid.
When I created the beast with the same stats from the ToB 1 book, D&D Beyond gave it the same +2 Proficiency Bonus you mentioned above, but the listing in ToB 1 does not show that, and I can't figure out how to remove it from D&D-B, or what it's for/from.
Do either of you know?
Cheers!

Breathe, dragons; sing of the First World, forged out of chaos and painted with beauty. Sing of Bahamut, the Platinum, molding the shape of the mountains and rivers; Sing too of Chromatic Tiamat, painting all over the infinite canvas. Partnered, they woke in the darkness; partnered, they labored in acts of creation.
When adding the skills to your monster, if you listed the Ability modifier for your monster’s skills in the ”base value” field on the left and the Proficiency bonus in the “additional bonus” field on the right, that’s your problem. Instead it is better to combine those numbers and enter the total in the base value field.
The War Ostrich does not have any 'Skills' so nothing has been entered in this field, but there is still a +2 Proficiency Bonus that is showing on the stat block. Any other ideas?
Thank you :)

Hi all,
I just tried making a tiny beast based on the rat (my first homebrew). This gave the beastie a proficiency bonus of +2.
However, when I now select it as familiar or pet, it loses this +2 prof bonus.
Do familiars not have proficiency bonuses, or did I do something wrong?
Any help appreciated!

Oh, that just doesn’t display under Extras. But a monster’s PB is determined by its CR, and the CR displays. So if you know the CR you know it’s PB. Please see the Homebrew Monsters FAQ #2 for the list of what PB corresponds to which CR: (https://www.dndbeyond.com/forums/dungeons-dragons-discussion/homebrew-house-rules/131411-a-homebrewers-how-to-faq).
