Some of these languages are actually families of languages with many dialects. For example, the Primordial language includes the Auran, Aquan, Ignan, and Terran dialects, one for each of the four elemental planes. Creatures that speak different dialects of the same language can communicate with one another.

Dialects, which are not actually languages, are listed individually on monster statblocks. Auran dialect = Primordial language. It's like American English, Australian English, British English, and even Shakespearean English. So because of that, a typical Aarakocra could actually understand and communicate with Earth, Water, and Fire Elementals in addition to Air Elementals. Therefore, if a character wants to learn Auran, they would actually be learning Primordial with an Auran dialect.
As for Aarakocra, if you click the Languages section of the character sheet, it does appear as an option to add as an existing language. Aarakocra player characters do also learn it by default. The reason it doesn't appear as an option in the builder, is because it is not in the list of player character languages in the PHB or setting books. A variety of race-specific languages such as Bullywug, Grung, Giant Elk, etc. also follow this logic. Those languages (and dialects) don't appear on the builder, but do appear on the sheet.

It doesn't appear in the dropdown in the character builder, that's where the problem is located. My player used the option you indicated but the native language in the Description remains unselected.

Yes, but you still can't select the language in the character builder. What Sillvva said in the second paragraph is simply a work around the problem in the builder.
The Aarakocra language is missing from language selection dropdown list. Also missing are the elemental languages Terran, Aquan, Auran, and Ignan.
This prevents players from selecting any of those languages for their characters.
I'm not sure about the Aarakocra language, but the elemental dialects are all part of the Primordial language.
