Title. I hope this can be fixed. Here is my official complaint of this bug. It makes it really hard on my cleric where I'm trying to customize all of my spell names, and changing my prepared list deletes all of my customizations. Discord mods did not help.
The custom system is not tailored to different classes and came after the spell system. When unprepared the spell is no longer on your character and not stored anywhere, so customisations go with it.
Ad hoc spell customisations are meant to be temporary.
If you need permanent spell customisation use the spell homebrew system - that's what it's there for. You can just copy the spell, make your changes and save it. Then just use that in future.
They aren't going to rework the customisation and spell systems (a massive amount of effort) just to give you a slightly different way of doing something you can already do.
Permanent spell customisation already exists.

I don't believe this is true. I had a wizard recently and his custimizations did stick. I am now playing a druid, and that character's custimziatons only stick on a device as long as that tab remains up, and then, only on that device. I use these custimizations for flavor, to keep track of incantations in the notes, so this is really frustrating. Spells is the only thing I even use dndbeyond for as a player.
