As a reward for a good character moment, I'd like reward a bard in my group with access to an additional spell, but I can't find a way to do this in D&D Beyond. Is there a customize option I'm missing somewhere or do I have to do something crazy like make a homebrew version of the Bard class?
As a DM you should be able to edit your players dndbeyond character sheet. You should be able to make any changes to your players character sheet either in the create character screens for inventory, or change/remove anything your player selected. On the view character sheet, you should be able to manage anything your player can do. Check under Manage Spells/Inventory/Feats one each respective screen

Couldn't you create a custom feat with a modifier if the spell and add it as using a spell slot.
