I'm having an issue with my Goliath Fighter. When I select the "Great Weapon Fighting" ability it always displays the "Two Weapon Fighting" on the character sheet instead. Changing to "Archery" or any other ability doesn't seem to update my character sheet either.
Additionally I can't select "Athletics" as one of my my proficiencies even though it's listed as an option above.

The "Two Weapon Fighting" that you're seeing is under bonus actions and is a standard thing that all characters are able to do.
The reason you can't select Athletics as a Fighter proficiency is because your character is a Goliath and they already have proficiency in Athletics as a racial feature.
Ah ok, looks like I already have athletics from a Racial so I can't choose it. (Probably should be an indicator in the UI somewhere)
There is an indicator on the goliath race page of builder. And on the features and traits page of the cjaracter sheet. The builder is not supposed to be used to track what skills you already have, only to help you make choices and get the character playable, so it doesn't show you the choices you can't select.
It's just confusing to see the abilities you are supposed to be able to take listed above the popup but having some of those abilities missing from the actual choices.

If it is missing from the dropdown that only means one thing - the character already has that proficiency. :)

Can you provide a specific example that creates this issue for you? Off of the top of my head, I can't think of any race that would cover all of the proficiencies that a given class allows you to pick from.
In any event, there is a workaround. Once you have built the character sheet, you can add proficiencies by clicking on the gear icon next to Skills at the bottom of the skill section. In the pull out drawer that appears, click on the skill, click customize, and set the "Skill Proficiency Level" to "Proficient"

When you multi class into cleric from another class, skill proficiencies are not on the list. Now, since nature is a 1st level subclass feature, it is a bit debatable whether that rule applies or not. But one way to read the rules is that it does.
I mean I kinda already figured that you were limited. I wasn't for bonuses, just for the class features on my builder to stop being highlighted.

I’m sorry, that wasn’t my intent. I was trying to answer your question. The multiclassing rules are complex. A lot of people misunderstand them. Actually, that can be said about a lot of D&D rules. I just learned last week that I’d misunderstood a rule about ranged weapon fighting.

No that's absolutely fine. I used the builder to create the sheet and if you don't fill out a section the section has a blue ring and an exclamation point. It's like the builder screams at you in a visual sense.
