I have noticed, some of the spells from the main book are not showing as selectable options, as well as some of the backgrounds, so I was forced to create Homebrew versions of these and i was wondering why? This makes no sense to me. Can anyone explain or help? Also, why do all the Druid spells not show up on my character sheet? When I added her cantrips, like 4-5 of the spells disappeared from her printed sheet.
Have you purchased the PHB from this website? Only the stuff in the free basic rules and the Elemental Evil Players’ Companion is free on this website because those are the things made free by the publisher of D&D.
No, I have not purchased the PHB online. I thought all of the content was from the PHB and DMG. So all the classes and most of the spells and backgrounds and all that stuff is actually not from the PHB but instead from the Elemental Evil Player's Companion and basic rules? I don't know know what that book is, tbh. I guess that makes sense. I am now looking at the things you can purchase and i see many of the items I was talking about. I wish they had an option to prove you own the physical copy by like putting in the ISBN or something so you wouldn't have the buy the book all over again in digital copy :-(
The basic rules are the same as the PHB, but only one subclass for each Class, only one subrace (I believe) for each Race, only one feat, and only half the spells from the PHB are included. It’s a limited free version of the PHB basically. The other half of the PHB is not included in the basic rules.
And the EEPC is free online to everyone, it’s not actually a “book.”

Owning a physical copy makes no difference. The company that owns this website and the company that owns D&D are not the same. This website is more like a fancy online bookstore that only sells D&D and has theses other really cool features to use for free. (The features like the character sheet are free, the actual information in the books is not.)
Think of a physical copy as X-Box and digital as PlayStation. Think of the place you got that paper version of the PHB as one game store, and this website as a similar to Amazon. If you buy a game for X-Box fromone game store, and get a receipt for it, would you expect Amazon to give you a free PlayStation version of the game because you showed them that receipt from GameStop?

The books don't have unique ISBNs, I can and have googled it. The serial number only changes when the books get errata'd as that makes it a different printing (and I know this because my Google search turned up the ISBNs of each printing).

As to the printed sheet, I have no idea.
