First the 2 6th level magical secrets are counting as spells known and they are not supposed (only level 10 ones do) so I'm missing out on 2 spells known.
Second I picked toll of the dead as a magical secret and its not showing up in the spell list to pick.
Third I was going to pick Contingency as my 10th level magical secrets and its also missing from the choices.
Not sure why all the restrictions to manually fix it either. Roll20 its seconds to fix.
Contingency is a 6th-level spell; your Bard wouldn't have access to 6th-level spells until they reach Bard 11.
Toll the Dead is from Xanathar's Guide to Everything. If you don't own that content on DDB or have shared access to it then you wouldn't be able to select the spell.
I tested making a Lore Bard and selecting the 2 Additional Magical Secrets, and they are not counting against the spells known. Are you maybe using a homebrewed subclass for Lore Bard? If so, then you need to talk to the person who did the homebrew.

Im level 12 bard and I have 6th level spells. It let me pick tod from magical dropdowns. I should have 17 spells I have 15 max. Deleted and tried again same outcome.
Toll of the dead showed up in the spell list now as you mentioned but I didn't pick it. Misleading, I had to delete a cantrip for it to show up but it says I lave 3/4 cantrips.. Also misleading.
Basic bard has 15, lore bard is 17, not on the table as the two at level 6 don't count as spells known as I already mentioned.
I already have eye bite lvl 6 and a bunch of spells to upcast to 6th level on my sheet.. so...
Note that the Secrets spells are selected at the Additional Magical Secrets & Magical Secrets in the Class Features in the Character Builder, not from the Spells in the Character Builder or Manage Spells on the character sheet.
The spells you get from Additional Magical Secrets will not show up in the Spells count at all, since they don't count as Spells Known. That's a separate matter. And one of the ones you picked as an Additional Magical Secret is the Toll the Dead cantrip, so that didn't change the number of cantrips you had to select. You can still choose an additional Bard cantrip.
...At the least that's what I can tell without having the ability to see your Manage Spells section, and from making similar choices on a test character.

For the Magical Secrets at Bard 10, you can only pick from spells that you could cast at Bard 10 - so no 6th-level spells.
And Bard 12 has 15 known spells, same as Bard 11, according to the table.

Know what's funny someone (admins) is editing my sheet and its not me. Suddenly I have 17 spells and an available cantrip.
Or it was a server caching issue and the server just caught up.

That’s likely because you have activated the custom lineage stuff on the Home tab of the character builder.
