Confirmed that I have access to Armor of Agathys spell in DnD Beyond; I know not purchasing the proper content is a common issue in other threads about this spell. [EDIT: The issue is that I am accessing the content via sharing, vs. owning the sourcebooks myself. Read on for the second half of the issue.]
I am attempting to create a Feat that grants this spell, but it's not listed in available spells in the menu.
My workaround for this is I have given access to all spells from the Warlock's class - and this allows Armor of Agathys to be selected from a drop-down menu after the feat is selected in the character sheet.
The only problem with this workaround is that it lists Armor of Agathys as a spell to be cast "at-will", and doesn't have a box to trigger use of a spell slot. It also doesn't appear as an available spell to use at higher levels. [EDIT: linking spells granted by items or feats to spell slots is a known issue.]
If you have access through content sharing you can view the spell and use it on character sheets in that campaign. That will not grant access to use it on homebrew, to do that requires an actual purchase of the spell or the book in which it appears.
The behavior you described sounds like you have access through sharing, but have not actually unlocked the spell yourself.
That's an interesting theory - I'll see if the person who is sharing this with me can make it.
But if this were true, then why would I be able to add spells from sourcebooks that I have access to through sharing?
For instance, I am able to create a Feat that grants the spell Abi-Dalzim’s Horrid Wilting from Elemental Evil Player's Companion, which is shared with me.
But Xanathar's Guide isn't free, right? I can add Thunderclap via a Feat.
Edit: Nevermind, that's not a good example either! I went looking for some Xanathar's spells like Thunder Step and indeed was not able to select them. This appears to solve the first half of my query.

Because you have to list Minimum and Maximum Charges.
Sorry, it’s a feat? My bad, I was thinking Magic Item.
For a feat it would not be “charges” it would instead be either “number of uses” or “uses by ability modifier” and you have to designate a “reset type” too.
I played around with those settings and was able to come up a number of different ways to use the spell, but none that were tied to existing spell slots.

No, a spell from a feat can never automatically use existing spell slots. The only way to do that is to just manually tick off the box instead of tapping “cast” and it can never actually upcast the spell.

A spell from XGtE would be Toll the Dead.
