For a campaign I'm running, I found the need to add an additional skill proficiency, which can be learned the same as any other proficiency and comes as a selectable option on the Fighter and Paladin classes and Soldier background, and is free for War Clerics. But there seems to be no way to add a new skill to the list of pre-built skills. It's not covered by any of them, but I can't seem to add a new one either.
There seem to be homebrew options for nearly everything else, so why not that?
On the character sheet, under the skills section, click on the gear icon at the bottom. Scroll to the bottom of the pane that opens. Click on custom skills, then on Add custom skill. Will this do what you want?
It's worth noting that there are at least two ways that you can do this:
You can make homebrew versions of the background and war cleric subclass. D&D Beyond doesn't support homebrew of base classes, so you would likely find option (2) better.
You can manually add your homebrew skill directly to the character sheet of relevant characters, using the custom proficiency options.
edit: my option 2 is the same as ArwensDaughter posted above. :)

This is a very specific request and DDB can't handle every homebrew rule. However, the team always welcomes feedback and new ideas.
