As I understand it, a group of proficiencies for a race is hardcoded as Modifier Subtype. You could select "Choose a Skill" but that would let you choose from the skills available.
Ok, so I figured out one way, although it feels like a workaround. I split the racial trait into two (Jungle Prowess-1 and Jungle Prowess-2) I then used the Options sections to create options for each of the proficiencies. (i.e. there were the same 4 options in the two traits). One problem with this is that it is possible to choose the same proficiency both times. Is there a better way?
Edit: I didn't see Filcat's response until after I posted this; so it looks like the answer to my question is no, at least not for now.

You need to create a trait which has 1 modifier and 3 options. The modifier is Language - Common, the options the same but then on the builder, you need to select one of the 3 choices.
Eladrin is already a subrace. You cannot make a subrace of a subrace. Unfortunately, if I remember correctly, if you give a subrace nested options it confuses the system.
What exactly is your plan? The more clearly you explain it the better I can tell you how I would go about doing it.
I don’t think you can make a “variant” of a subrace. If you only want to make a single variant just make a subclass based on the Eladrin and name it “Elf, Eladrin Variant.” If you want to make multiple variations there are a couple ways one might go about it.
One way to do it is to go to the homebrewer and make a subrace of elf based on Eladrin as the template. From there you have two choices.
You could try to use options to create pseudo variants, but I can’t guarantee that will work. If it does, name it “Eladrin, [something]” so it goes where you want it in the list.
The other choice is to make multiple subraces all based off of the Eladrin and name them all “Eladrin, [X],” “Eladrin, [Y],” “Eladrin, [Z].”
The other way you could do it is to make a Variant of the Elf and give it subraces. Make the main race the exact same as an Elf with the Eladrin changes, and then make the different variations as individual subraces. Call them all “Elf, Eladrin, [something]” so they will all group together. This would probably be the easier way to do it.
When editing a feature or trait there is a field under the Display Order field that is headed "Character Levels Where Options Known", where you enter the level that a character must reach in order to choose or are granted an option. The Question Mark (?) Tooltip gives the following advice: "A comma separated list of character levels where options can be chosen by the character. For example, (3,3,5,7,11) would be two options at character level 3, one option at level 5 etc."
I homebrewed a version of the Ogier race from the Wheel of Time series, and wanted to give the option of choosing two skill proficiencies from History, Medicine, Religion or Survival, whilst gaining Proficiency as Nature.
So I made a Racial Trait called "Treebrother", added a Modifier that gave Proficiency in Nature, then added four Options to the Trait, one option for each of the four skills mentioned above that the player can choose to gain proficiency in.
In the "Character Levels Where Options Known" field I entered "1,1" - this meant that at level 1 the player picks two skills from the four options I provided.
I'm working on a homebrew race, and I'd like to provide a list of four proficiences, from which the player may choose 2. Is there a way to do this?

I think you did the right thing, the builder should recognize when you select a skill and delete that from the other selectable menus.

OK. I was thinking I could just add multiple language pick lists. is there any way to copy the traits instead of doing the same thing 3 times?

Do you mean options for the race or do you mean subraces? I just want to be clear before I start explaining the wrong thing.
