I have created a homebrew race and some variants to go with it. In the race selection menu, the base race doesn't appear, and the variants are in there as if they were base races.

The Character creator does not clump them together like it does with the official races. If the main race is not showing up then the only reason for it is you must have checked the box next to “has subraces.” When that happens it never shows the parent race since a parent race is unselectable, it would only show the subraces. The current way to get them to at least group together is to name them all “[race], [subrace]” and “[race], [variant.”
