I created a forest gnome wizard, school of illusion. Gnomes have natural illusionist which means they get Minor Illusion cantrip. In the School of Illusion, Improved Minor Illusion you gain access to the Minor Illusion cantrip or another if you already have it, but since it minor illusion from race isn't counted as a spell you get the cantrip a second time and cannot pick a different cantrip.
Listed under Racial Ability is fine for the genasi, but in the case of the gnome illusion wizard you are losing a cantrip because it is being put in a different location.
Chiming in to agree with Leoincendia. My water genasi druid has four cantrips in addition to Shape Water. It is strange not to see them all in one place. Though the spell is accounted for elsewhere, I'm afraid that having the cantrip under Call to the Wave can be an "out of sight, out of mind" situation.
I am excited to see the character sheet overhaul, though!
Someone in my game noticed that spells granted from Infernal Legacy (Tiefling) don't show up as spells known either. Infernal Legacy does appear in the features section however. I imagine this is the same for all spells granted by a racial feature.
The improved Illusion class feature is now missing from my spell features, and I still cannot add the extra cantrip which was the main problem of the original issue.
Can anyone still experiencing this provide some further information please? Is it just the forest gnome illusionist that is still an issue?
I just tried several tests that all worked fine:
High Elf Wizard (the High Elf cantrip correctly shows in the spells list).
Forest Gnome Wizard (shows Minor Illusion in the spells list) - noted that there is the issue here where, if School of Illusion is chosen at 2nd level, then Minor Illusion is shown twice.
So we have a Forest Gnome Wizard (that shows minor illusion as a cantrip). They took the School of Illusion at second level. I think the extra minor illusion in the cantrip list is ok because it says "natural illusionist" under the forest gnome version and "improved minor illusion" under the school of illusion version. Optimally, the forest gnome version would disappear.
The issue for me is that because we already have minor illusion as a forest gnome, school of illusion grants us a new cantrip. That is the one that is missing and unable to be chosen. This would be a
Improved Minor Illusion
When you choose this school at 2nd level, you learn the minor illusion cantrip. If you already know this cantrip, you learn a different wizard cantrip of your choice. The cantrip doesn’t count against your number of cantrips known.
When you cast minor illusion, you can create both a sound and an image with a single casting of the spell.
As a test, I made a quick half-elf wizard and gave them 3 cantrips, minor illusion being one of them. At level 2 I took the School of Illusion. Based on the RAW, this should grant me improved minor illusion as a freebie cantrip and I should be able to pick another cantrip to replace it. The system will not let me do that since the Minor illusion cantrip still counts against my 3 I can know.
Hope that helps. I think that the issue is that the Minor Illusion cantrip still counts against your total count of cantrips when it should not.
This is a known bug. While they work on this you can now just create a feat that grants the alternative cantrip you have chosen and add it to your character. The cantrip granted by the feat will still show up in the cantrips list of your spells section.

I play in a homebrew campaign where my low level wizard has learned a bunch of cantrips as part of his education. Similar to Cyb3rM1nd we got around the limit by creating a wand granting those cantrips with no casting limits entered. Just update as needed for any missing spells/cantrips. Going custom feat or item will allow working around the bug for now and around the system limits after that has been solved should you want to grant a player access to more magic than allowed RAW. Annoying yes but a fix in 10 minutes or less isn't too shabby!
I am having a similar problem with a subclass I created, the School of Artifice Wizard. This School gains Mending as a cantrip, or if you already have it, choose another.
We play Eberron and one player is a Mark of Making Human Wizard. That racial variant gains Mending as a cantrip. In switching to the new Wayfinder material, the bug gives the character on his sheet the Mending cantrip twice. Since the Mending cantrip from Mark of Making is considered a racial, the system is not counting it as a spell known. So, the system won't let the player choose a different cantrip.
D&D Beyond needs to integrate spells and cantrips from a race and align it with spells known as a class or subclass.

Checked a different race. Created a Fire Genasi who has the produce flame cantrip, but it doesn't show up either.
Neither do the water genasi
They are listed under racial abilities for your character.
I realise this isn't super intuitive and will hopefully be much more obvious when the character sheet overhaul is published.

+1 this is a problem for the Forest Gnome Arcane Trickster in one of my games.
Yeah, I start to play a forest gnome Illusion wizard two, and I have 2 times Minor Illusion... I hope the overhaul comes soon
I can confirm this is still a bug in the new character sheet released today.
Found a crude workaround. I customized the doubled spell, renamed it and gave a short description in the Notes, so this helps a bit.
Can anyone still experiencing this provide some further information please? Is it just the forest gnome illusionist that is still an issue?

Yeah I think this issue occurs when you get the same spell again through another feature.
With the racial spells itself I personally experienced no issue, everything is where it should as far as I can see.
