I just added the new 2024 Great Weapon Master to my Fighter character, and noticed that even though I have the:
Feat: Great Weapon Master 2024
Heavy Weapon Mastery. Apply extra damage equals your Proficiency Bonus
checked ON, it still isn't adding the extra damage to my heavy weapons.
D&D Beyond's character builder doesn't support modifiers like this that only apply in certain situations (remember this only works for attacks made with an Attack action on your turn).

The issue is that the OP is expecting the bonus damage to be automatically added to the sheet by the feat. In this regard wagnarokkr is correct: this functionality is not implemented on D&D. The automated tools are not able to apply set damage bonuses to weapon properties : i.e. it cannot add bonus damage to "heavy weapon attacks".
Your solution is a good one, and is a suitable ad hoc workaround. It is worth noting that custom actions do not support Prof Bonus as extra damage so the Fixed value would have to be used and manually changed each time the character's proficiency bonus is increased.
