Check you are using official version not homebrew version (click it - it should say "Source: D&D Free Rules (2024), pg. 205" if official, if it says "Version" it is homebrew).
Check the item is equipped and Attuned.

In D&D Beyond the Luckstone is applied correctly to saves and skills, but not to ability checks.
My character has a Cha of 16, so normally a +3 modifier. When I roll a generic Cha check it adds the +3, but not the extra +1 from the luckstone
I've read other threads on why the sheet should still say +3 (since the luckstone doesn't affect e.g. spell attacks and spell save DC), but I can't think of a reason why if I click on the +3 for Cha to make the roll, the app doesn't add another +1 to the result.

That's not an issue with the luckstone it is a limitation with the dice roller and character sheet - it cannot process general bonus/penalty to ability checks. Anything that is just +/- to "ability checks" will not apply to the dice roll when clicking to roll the ability check from the Ability Scores section.
The bonus can only apply to rolls for Skills and Saves, which it does correctly.
A workaround , if you're making these often and cannot remember the +1, is add custom skills. Without proficiency bonus they're the same as generic ability checks and will make use of the skill check rolling system which can account for bonuses and penalties from items.

I agree that the issue isn't directly with the luckstone, but with the code not allowing for bonuses there, but the result is that the luckstone does not work as it should.
I see no reason why it shouldn't just add another +1 when rolling
(players who are very new are not likely to have a luckstone and anyone else will look at the result and go: "Oh yes, luckstone")

It looks like the Stone of Good Luck only changes the Saving Throw numbers but not the Ability Check numbers as I think it should.
"While this polished agate is on your person, you gain a +1 bonus to ability checks and saving throws.
Notes: Bonus: Ability Checks, Bonus: Saving Throws, Buff"
Similarly, some attuned weapons do apply bonuses to rolls.
Works perfectly fine.
