I don't see the primary ability checks getting bonuses from a luckstone, or a bard's jack of all trades. Am I correct in assuming that this isn't being taken into account, or am I missing something?
As a note, I do see that skill ability checks and saving throws being taken into account, I am specifically talking about the primary ability checks, ie. Str, Dex, Cha, etc.
A luckstone and Jack of All Trades will not change your ability modifiers. If D&D Beyond were to alter your modifiers for having these effects, it would be an incorrect reference for innummerable other features that use your ability modifier.
These effects should only be applied to the relevant ability checks and saving throws present on the sheet.
If your DM asks you to make an ability check that does not use a skill, you would add a bonus such as these as needed. You can also create your own custom skills on the character sheet, which would allow you to enter in something like "General Strength" or similar to achieve the ends you're looking for.

I knew altering the modifier would be a problem since other skills are based on that, I was just looking for something to the ability checks that don't use a skill, ie. counterspell etc. where this would be needed to be taken into account.
I guess a related question to what you recommended, is it possible to define the rounding when you setup half-proficiency? Right now the custom skill gives me a .5 value since my proficiency is an odd number. Also is it possible to define this custom skill as an ability check so that when I equip a luckstone it will automatically add the bonus, or do I need to manually add that value as a magic bonus instead?

Half proficiency should be automatically rounded down, this is a bug for custom skills.
All skills are ability checks. Luckstone and Jack of all trades not automatically effecting custom skills is another bug.

Jack of All Trades adds half your proficiency bonus to all skills you are not proficient in. It is automatically factored on the character sheet if your character has the feature.
