I have gone into the race linked in your first post, and edited your Celestial Manifestation so that you can see what I mean.
I have set "Character Level Where Options Known" to 3, to match your description. This is required to get options to work. Currently, you should see things working as described in Option 1.
OPTION 1: This is how the Dragonborn race is set up. The information on which of the options you get WILL NOT display in the builder, just like how the information appears for the Dragonborn breath weapon in the builder. It WILL be automatically generated on the character sheet, just like the Dragonborn breath weapon. Once you make your Celestial Influence choice, head over to the character sheet, and you should see "Burning Darkness" appear in your racial features.
OPTION 2: This is an alternative option if you would like the option's details to appear in the builder. Deselect "Is Granted". It will have this effect: The selection will NOT be automatically chosen, but will be the only option available. When chosen, it will generate the information in the builder AND in the character sheet.
You can choose which one you like best, I have set up Option 1 for you.
It is specifically your Celestial Manifestation traits that are not working for you, correct?
Actually I found that the same issue exists for the Breath Weapon of the Dragon Parentage... And your solution of going back to change the choice and re-change it solves this as well.

This looks as though it may be a good alternative and may "trick" the system into not displaying the bug that both myself and Houligan are running into (even though we have found a work-around). Though I would not want to do it because it's not as ... streamlines as the system suggests it could be
I'll make some variats to test if this resolved the bug issue... But otherwise, this seems to be the best option so far... It does only work with the workarround you found @Houligan, and thanks for that...
So anyone trying this, remember to re-select your Draconic Parentage and Celestial Influence once you hit level 3 in order for everything to appear correctly in the front end (just choose another option and then choose the one you want again).

I have not suggested to click hide in builder. The "Is Granted" feature works in such a way that the information for that option does not display in the builder unless it is a part of the base feature the option is made for. The feature will appear directly in the character sheet when the prerequisite choice is made in the builder. This is how the Is Granted feature is intended to function, as shown with how the Dragonborn functions in the builder. :)
