I have a 5th Lvl Valenar Elf Horizon Walker with an Aberrant Dragonmark feat. I know that as a 5th level character I could chose 4 spells from level one and 2 from level two, in addition to the ones granted by the HW and the Dragonmark feat. I'm trying to select my spells in the character builder and the software is only letting me chose, from the 1st level and 2nd level list, 4 in total instead of 6. Are other players having the same or similar problems regarding spell selection with the character builder?

You have confused spell slots with spells known. A 5th level Ranger knows 4 spells, not counting HW and AD spells. Spell slots only indicate how many spells a character can cast, not how many they know.

magical secrets spells do count as a known spell, per the rules (emphasis mine):
The chosen spells count as bard spells for you and are included in the number in the Spells Known column of the Bard table.

While this was already correctly addressed by ArwensDaughter, I just wanted to point out that you have a completely different not-a-bug than the OP's not-a-bug as the OP is clearly talking about spell slots in their post, not spells known.
