I bought two separate feats from the 5e PHB, I paid $1.99 for both. Then I realized that all of the feats cost $3.99 total. However, to buy them all, I had to pay another $1.99. Seems like they should all unlock when you spend the equivalent of the total price. I really hope this is a bug and not some scummy programming to take advantage of people's mistakes...
Edit: I may have paid in a separate tab and not refreshed, so I might've just found a hole in the discount system. If so, a credit would be nice : )
Edit 2: I just read your system won't process anything lower than $1.99, which means my 1 cent that I owed rounded up to $1.99. So I have two suggestions:
1. Provide a warning if the total price of a section is about to drop under $1.99
and / or
2. Make section totals a multiple of $1.99, so it can't drop under.
I hope support is able to help you, but I also know that Adam Bradford (VP and public voice of D&D Beyond) has said the minimum they can charge for a transaction--for technical and other reasons---is $1.99.

Contact support via a link at the bottom of the page to talk with them about any possible discount or refund. They won't do that over the forums.
