I've noticed before with equipment and now I see the same problem. Whenever you changed your class or subclass from one to the other, the Character Creation does not remove the previous data; for example, Chose Rogue Assassin then changed to Rogue Mastermind and I still have tools proficiency in poison kit. Same problem with equipment, if I add equipment then later change class, it does not reset to no equipment.
Because Rogues are skill monkeys. According to the character sheet and the rules, the tool proficiencies break down this way:
Thieves tools are from Rogue level 1 (i.e. all Rogues get a proficiency in thieves tools)
Dice Set, Disguise Kit, and Forgery Kit are all from the Mastermind subclass, and are given at level 3
The Charlatan background normally gives Disguise and Forgery kit proficiencies, but since those are subclass proficiencies, the player gets to choose two other proficiencies, and the player has chosen Jeweler’s Tools and Poisoner’s Kit.

Your proficiency should change, but your equipment shouldn't (the equipment was already added to the character, changing class doesn't remove items).
I was not able to reproduce the poisoner's kit proficiency staying. Can you link an effected character?
