Dang it. I am missing my old MM right now, because the secret here is that all the monsters in the 5e MM and supplements are the most popular ones. They got rid of all the ones that weren’t as iconic or popular.

I love wyverns, they are cool. And I frequently love to pair up piercers with a roper or two and throw in some darkmantles to really round out the encounter. But still, my vote goes to kobolds, the ultimately underrated D&D monster.
I have to agree with Kobolds. As a DM, back before my hiatus from gaming, I had more fun with large numbers of well-entrenched kobolds, wreaking havoc on even high-level characters. The long-term players in my group, once learning that their characters had walked into the lair of a large kobold tribe would say things like, "Oh, sh*t!" Then the laughter, sounds of mad dice rolling, and good-natured curses would fill the room, as their characters scrambled to get through/get out.
Perytons are brilliant. There is something very similar in Warhammer Fantasy that has really good lore, just as the perytons in D&D do. Also, they are quite versatile with how a DM can use them.
One that I really like is the berbalang. They have a strange fascination with death that I found fun to roleplay when I used one in a homebrew one-shot I ran. They also have the ability to plane shift and travel with their minds while sleeping. This allows them to be found anywhere. I think they are cool monsters that are also loosely based on a mythological creature from Filipino folklore.
Kruthiks are also cool. I used kruthiks in the same one-shot as I did with the berbalang, and they were also fun to use. Building a hive of monsters that used heat was fun.
I don't have enough experience to say what's underrated, but I loved running a roc with a rider in my session yesterday. My level 12 party was very surprised when the roc grappled and restrained two of them, flew them up 60 feet, and dropped them. It's s really hard to grapple some level 12 players!
