Thomas will learn and teach any and all of his spells. He has the Ritual Magic feat, so he casts ritual spells (which is all them in this game) as a 6th level caster. Unlike research, copying spells is relatively quick, so Sarah can learn any of the ones I have listed in Thomas' Notes section.
As far as magical items, Thomas will have the Bolt Case enchanted with Fire Arrow, and his tactical armor enchanted with Fly.

Aleister will also gather a bunch of Buckeye and distill it, concentrate it and do it again. The end result will be a thick pasty substance that will induce paralysis when introduced into a body. Name: Sluggard's Ointment.

You finally work out what the second genetically modified creature is from a couple of adventures back. As Granny told you, Einstein is the smartest dog in the world and its intelligence breeds true. There are now a myriad of unnaturally smart dogs in your community.
Okay then, based on that restriction can I choose Green Flame blade at 5th on a sword, since it requires a weapon attack? If not that, then Go for a straight forward +1 magic weapon on his sword short. He'll also be researching to discover Dispel Magic during the break.

The Doc took Dispel Magic so he can share. +1 weapon it is. GFB is cast on the target of your melee attack not the sword making the attack. Also it has no duration so it can't become permanent.
Fire bolt- Shoot a streaking ball of fire towards a foe and deal a measly 1d10 fire damage. Use eldritch blast instead.
Fireball - Drawing magic from your inner reserves, you unleash a devastating nuke that explodes in a circle, hitting multiple enemies, and burning them to a crisp with a godly amount of 8d6 fire damage. Make your DM’s fights look like garbage. It’s also a nice way of TPK your entire party and have them triggered at you for the rest of the week.

As this game is based on a set of novels that cover 40+ years it is intended that by the end you will be playing your character's literal (or metaphorical) decedents. This time jump is about 3 years so you can do anything you want in that time. (Currently Year 8 AC) You are now 6th level.
Thomas will end up with 4 scrolls of Life Transference and 4 jars of Restorative Ointment (5 doses each) during the downtime, as well as researching Tiny Hut, Glyph of Warding, and/or Water Breathing. Expanding and educating the Mage Corps is his primary function during the down time, using all his spells to help defend and expand the area made secure and safe for the civilization. Family, of course, will grow and happily develop (3 children). A Mage Marines Corp will come to be, with fighter/mages who can Alter Self to be able to stay under water indefinitely, and other coordination with the city's defenders as able.

Aleister will train up a potion manufactory to make helpful potion en mass (Healing, Healing (Greater) and Watchful Rest); making sure each member of the party has what they need. Aleister will take 5 of each.
He will create 5 scrolls of Enhance Ability, 2 of Lesser Restoration, 5 scrolls Cure Wounds (2nd lvl)
Research modification of Summon Bestial Spirit and Beast Sense so that he can use a 'ghostly' animal to recon with, (the spell details I will write up in a bit) Spectral Watcher.
10 hypodermic darts and 10 applications of Sluggard's Ointment.
OCC Will he be able to enhance his weapons at the pool?
Sarah will encourage Granny to expand her prayer circle of divine ritualists and clerics and to supply the town with healing scrolls. She'll also keep supplying arrows of the normal and enhanced varieties to the town's armed forces. Naturally, she makes sure her companions have a supply of acid and fire arrows (20 each, 1d4 elemental dmg). She'll also make a 2 more Featherfall scrolls, 1 more Darkness and 1 more Mirror Image. She'll also start tinkering with the discipline of alchemy (Alchemist's Kit proficiency if allowed).
OOC- if Thomas got some of those flaming bolts offered by Sarah, would the damage dice stack- one from magic, one from chemicals? If the answer is yes, Thomas will load up in separate cases, and put them into the magic case when needed. :D

Magic and chemistry stack - and a magic bow too if you have one. Sarah could become proficient with the alchemist tools if she takes the Skilled feat. You can still do alchemist stuff without the proficiency bonus till then.
