It's a 2014 book that has not been reprinted into 2024 version of D&D, so... yeah, that's intended.
Other 2014 stuff like the Fey Touched feat has been updated to include 2024 spells. The races in this book should be granting access to both, to follow that trend.

You can absolutely make a homebrew copy and replace the 2014 spells with the 2024 versions.
As a side note, if you're playing via Discord with the Avrae bot, the bot will automatically use the 2024 versions of the spells if your server or character settings are set to 2024 as the default.

In character creation, I am unable to select Armor of Agathys as a 1st level spell when making a level 1 wizard with a Species of Mark of Warding Dwarf. It seems the system isnt giving me the entire spell list from the Spells of the Mark species trait. It gives me Alarm but not Armor of Agathys. Is this a bug?

You need access to the 2014 PHB. That spell isn't in the Basic Rules and, while the spell list calls it out, that doesn't grant access to the spell.
Expanded Rules and Adventures books aren't meant to be compatible without the Core books.
This did correct the lack of options populating. I had the 2014 PHB shared with me for access to the resources but I had to purchase it myself in order to access them in my own internal character creator.

Why is my Steel Defender not showing up automagically in my Extras for my Battle Smith Artificer? I took the Homunculus infusion, and it shows up automagically.
Also, when I try to add the Steel Defender manually, I select "Add an Extra" -> "Battle Smith Defender", which then shows:
The tinkering you have done in your free time has borne you a faithful companion, an iron defender. Adding a creature of this category will be outside of normal game rules.
Notice it says Iron Defender, not Steel Defender.
And Iron Defender has completely different stats and actions from the Steel Defender listed in the class features. And Steel Defender is not an available creature to pick.

Because the "Extras" tab does not have proper support for dynamic stat blocks (i.e., those whose stats depend on the stats of the controlling creature or the level of the spell slot used to create them). This is a problem in a few other areas too, like Beast Master Rangers and various summoning spells, but nothing has been done about it so far.
It does add a Homunculus Servant entry automatically if you're using the 5e version, but it doesn't actually work properly and most of the dynamic stats are incorrect.

That, I believe, is a relic of an old playtest version of the 5e Artificer class that the character builder used to have partial support for. It should've been removed long ago, but I guess it hasn't.

A lot of the long-standing issues with the character builder seem to be the result of a combination of two things: poor design decisions made when it was first built that made extending and updating it difficult, and a lack of desire to spend the time and money to fix these issues on the part of the people in charge. They are currently working on a major overhaul of the character builder that should make it possible to address a lot of these issues. Obviously this should've been done years ago, but it does seem like it's on the right track now.
