Since you can't create new "types" of weapons, you can use regular proficiency. If you're proficient with a longswords then you're proficient with mundane and magic longswords.
If you want to give proficiency then have Modifier Type: Profiency, Sub-Type: Longswords. Or whatever weapon is required. You may be able to specify simple weapons to grant prof to all simple weapons or martial for those.
Or I'm not understanding what you're asking.

Magic weapons use the same weapon types that there is already proficiency options for.
If you mean homebrew weapon types, that is not currently supported by DDB and you will have to do a lot of customising to work around it.
