Situation is a dwarf in darkness observing an elf. Since dwarves have darkvision the darkness acts like dim light. The elf ducks behind 3/4 cover and rolls stealth. Is the perception at disadvantage?

Not necessarily. The dwarf isn't forced to use their sight; hearing is just as relevant. You don't get a free pass at hiding even when it's impossible to see you due to darkness, blindness, or total cover, which is why medium and heavy armor often poses a problem for stealth.
