I can't seem to find anything so I hope this isn't redundant or in the wrong place. My group and I have been debating whether the rolls automatically factor in the proficiency bonus or not. Do we need to add our proficiency to whatever we roll? Like, say we roll for nature and we have a +3. If we roll a 10, do we still have to add that +3 and therefore have 13? Or does the character sheet account for it in the roll?
You get your proficiency bonus added to things in which the character is proficient.
So... if your character has chosen to the skill "Nature," then you would add your proficiency bonus to ability checks using the Nature skill. If you have proficiency with a longsword, then you would use your proficiency bonus to your to-hit score for your longsword (but not damage, generally). If you are proficient with Dexterity saving throws, you would add your proficiency bonus to saving throws of that sort.
Each class is proficient with certain weapons, skills, spellcasting features, and saving throws, as written in the PHB and other books. Only those items get the proficiency bonus. Everything else does not.
If you are talking about the bonuses listed on a character you make here on dndbeyond, then the proficiency bonus is already factored in where appropriate. At least I think it is — there’s always a chance there’s a bug or something, but generally it’s already in there.
The dice roller accounts for proficiency. You can tell because it shows you the math. You see the d20 says 14, it tells you the check type, and shows you 14+N=bigger number.
If you're ever in doubt about what is and isn't included in a number on the character sheet, calculate it yourself. For skills and saves, the total should be your attribute bonus plus applicable proficiency plus any other modifiers you might have (magical items for example). If you're using the character sheet roller, you should see the die value, the total modifier, and the total for the roll. If you're using another roller, don't trust it if it only gives you a single number.

I also thought that's why it would read like d8+1 or something. Definitely need to make sure its not a bug either on my end or on the other end with those that are bringing up the concern.
