There is no way to validate physical book purchases on D&D Beyond.
The most fundamental reason is that D&D Beyond and Wizards of the Coast are two separate companies, and money spent on a physical book doesn't go towards the costs of running DDB.
As much as it sucks to buy stuff twice, one of the cool things with DDB is you can buy things piecemeal when you need it. You can drop 5 bucks here and there grabbing stuff you need. All of those purchases go towards the cost of the full item. The essentials kit has a code in it for the DDB version and if you got your copy of Theros from a WOTC approved store you could get a 50% discount on the DDB version. I'm hopeful this is a sign of times to come.
