I’m looking at building a small scale Theros campaign, but I cannot see how one would add Supernatural Gifts and Piety bonuses to a character without re-implementing these as homebrew Feats. Is there a more graceful way to assign these to a character in D&D Beyond?

No more graceful way exists at this time. Although some work better implemented as homebrewed variations of a Race/Subrace for technical reasons.
