I have been trying to make a homebrew race with a homebrew subrace. However, the subrace has separate racial traits to the main race. Despite this, it also gains the original race’s traits on top of its own when it shouldn’t.

That’s how “subraces” work, they get all the traits of the parent race and all of their own. What you want to create is a “variant race” instead.
I set them to be variant and it still didn’t work
